"Funner" isn't a word. "Funer" is, implying a higher degree of fun. While it sounds awkward because of the low usage frequency of the placement of the superlative, it is grammatically correct.
It is also correct to add the superlative before the adjective/adverb such as "more fun." That is the more frequent usage. It would result in improper English if a double superlative was used such as "more funer" or a superlative was used in context with something that has no degrees such as "more unique." Something is either unique or it is not.
P.S. I find it amusing that my spell checker wants to change the word "funer" to "funner."

Actually, neither word is correct if used to describe a greater degree of fun, as neither word exists in standard English. The correct term really is, "more fun".
Both "Funner" & "Funer" exist as slang words, but one isn't more correct than the other.
I have seen "Funner" also sometimes used describe a humorous story or a joke, but it's still not standard.
