Depends on the game and your personal taste. If the original game used a mouse, trackball, spinner or light gun then you definitely want analog. Otherwise you probably want digital. Experiment some though on different games to find your favorite method.
First the controller must be plugged in before you launch the game.
If you are playing in Java then you need to use a program like xpader.
If you are having problems then you should check if the controller is working by looking in Control Panel.
In Windows 7 and I think Vista the controller is listed under Devices and Printers in Windows Control Panel.
In XP it is listed under Game Controllers (or something like that) in Control Panel.
If you don't find it there then Windows is not recognizing your controller. Check and see if you need to install drivers.
If you find it then go to the properties of the controller and make sure all the buttons are working.
After you make sure it is working in Windows start a game in ArcadeOX mode.
Each system and play mode (score or full) will be slightly different. I will tell you how to do it in Coin-Op games and score mode games. If that works and you have problems with Full Mode in other systems let me know and I'll give you more help.
After a coin-op game starts the coin and start button will still be assigned to the keyboard but all directions and action buttons will be assigned to the game pad, by default.
To reassign buttons Press Tab. That opens a menu. Select "Input (general)" to change all coin-op games or "Input (this game)" to change controls for just this game.
Then select Play 1.
Then select the button you want to change, press enter or double click it to change it. Then press the button on your controller that you want to assign to it.
After you change all of the buttons you want press escape to close the menu.
To save your changes for next time close the game before you close the webpage. To discard your changes close the web page before you close the game.
