Although top 12 overall makes logical sense, I do like the idea of a guaranteed spread of genres... especially for those of us who can't shoot and can't fight (>.<) and spend our time bursting bubbles or dropping apples on top of things.
I'd vote for the 16 (top 2 from each genre), or if not, the top 12 of those 16 - if you see what I mean.

The genre spread is pretty necessary considering the limited number of games in some of those categories. Just by having less competition, they are guaranteed more votes. So, I think I can safely say most people would agree taking the top 12 overall straight up is a little unfair.
That being said, I think the number of games submitted for each category should come into play. For example, let's assume the following:
- Super Hang-on submitted by 1 player
- Stocker submitted by 2 players
- Outrun submitted by 1 player
- Turbo Outrun submitted by 1 player
- 10 different shooters each submitted by 1 player
- Mars Matrix submitted by 3 players
- Raiden Fighters 2 submitted by 2 players
- A total of 85 games submitted aside from those mentioned above, but not in the racer or vertical shooter categories, making a total of 100 game submissions from the first round of voting.
In this example, we would see at least a 3:1 ratio of vertical shooter submissions to racing games, with vertical shooters being 15% and racing being 5% of game submissions. The fact there are so many different vertical shooters submitted means they will likely cannibalize each other in this second round of voting, while each racing game has a much higher vote count since the form REQUIRES two selections from a category with far fewer competitors. Stocker will likely have a huge popular vote count because it is awesome, but let's also imagine a couple vertical shooters get beat out by Super Hang-On in total votes by a handful (let's say 10 or less) of votes. Considering the intra-category competition and the original ratio of games submitted by category, it probably makes more sense to pick the highest vertical shooter in terms of popular votes instead of Super Hang-On in the final 12. However, others might still debate that point, and what we end up is kind of the same situation we can have in the USA where popular vote doesn't elect the president; the electoral college does.
So far, I haven't presented a clear solution yet, and I have probably just confused a few people. Here are the options I see for deciding the final 12 now that we are this far:
1. Change the voting form to not require selections in some categories so people can avoid games they really hate or don't feel comfortable playing on MAME. Then go top 12 by popular vote.
2. Have a third round of voting with either: a) the top x from each category where x is the number of drop-downs on the current voting form (20 total) or b) a set of the top vote getters as decided by Wolf based on the popular vote results so he has the discretion to decide which games should continue to have a legitimate chance.
3. Use the original game submission count by category to form a category ratio and take the top from each category. This could even go as far as say taking the top 1 from fighting and racing games, and a third slot going to one of the second place games in those two categories (like a play-in game). Whether Wolf makes that decision on his own, using public opinion, or a small committee is up to him since it could get complicated.
4. Just let Wolf make a final decision based on what he thinks is best since it's his damn tournament, anyway, and CaptainJivePants talks too much and this is supposed to be fun and easy.

Good lord Wolfie you've over complicated this! - can't we just start at some point soon??
How about (based on the number of titles in each category after vote #1)
Horizontal shooter (6 titles) = top 1 (most votes) gets picked for the actual tournament.
Vertical shooter (17 titles) = top 2 get picked
Arcade Platformer (17 titles) = top 2 get picked
Platformer (14 titles) = top 2 get picked
Puzzle (21 titles) = top 3 get picked
Racing (7 titles ) = top 1 gets picked
Arcade shooter (17 titles) = top 2 get picked
Fighter (6 titles) = top 1 gets picked
This increases the number of games from 12 to 14. However there is a least 1 game from each category and a fairer final voting system based on number in each sub category. (I think this is similar to what Captain JP was suggesting above in number 3)
Either way - can we just get on with it?

I think that each genre should be equally represented, regardless of the number of nominations per genre. It's a better test of overall player skill.
